Madison County was formed from part of Jefferson County by the territorial legislature on December 26, 1827, only six years after Florida became a U.S. territory. At the time of its creation it was considered the largest county in the territory, though its boundaries were later reduced as additional counties were organized from the surrounding land.

The county was named for James Madison, the nation's fourth president. Settlers, many of them cotton planters, established the town of Madison in the late 1830s, and by 1850 the county's population had grown past 5,000, with plantation agriculture worked by enslaved laborers forming the backbone of the local economy.

Cotton remained the county's signature crop for nearly a century, until the boll weevil's arrival around 1916 devastated the industry and pushed farmers toward tobacco, corn, peanuts, and livestock.
